I cannot claim to be remotely close to expert in this. What Mullis himself said is; "The tests can detect genetic sequences of viruses, but not viruses themselves"
This means to me that technicians may be running the samples incorrectly and rather than 'sequencing' are looking for results quantitatively rather than qualitatively. It likely boils down to lack of experience/training and such a high demand. There is also such a high potential for contaminated samples, reagents, etc. Quite possibly what budtoaster has mentioned is influential (cycles). I have not researched this aspect.
To address your question; I guess more general. I think I trust the blood draw for anti-bodies more, although only effective after the virus has been present for several days.

Moderna’s mRNA-1273 consists of a strand of mRNA that tells the body to produce the spike protein the coronavirus uses to latch onto human cells. The strand is like one side of a zipper; the “teeth” are a sequence of chemical letters that cells read to produce the 1,273 amino acids that make up the spike protein. If the vaccine works as intended, the body will start producing the proteins soon after injection. What could go wrong?

I've had issues with nearly everything Rx related, including rather poor reactions to previous vaccines. Watching people go batguano crazy over the subject has zero effect on my (known) negative physical reaction to man made 'stuff,' and will therefore not push me to get any covid shots. I employ the best medicine instead, which is to eat a healthy diet containing as little refined, artificial and non-food ingredients as possible.
Still waiting to see the zombie apocalypse which comes down the vaccine highway in a few years. Quite the distribution network they've set up now... lotta folks are primed and ready to get jabbed in a heartbeat.
